yWorks is a very, very good library for auto layouts of graph structures. i used it fairly extensively back in 2006. the guys who support the toolkit are very switched on also.
the main commercial competitor in the space is the Tom Sawyer graph layout toolkit. however, it is interesting to note that tom sawyer requires developer and deployment licenses. yworks requires development licenses but no deployment licenses. This can result in *big* cost savings depending on your deployment model.
